Why have I heard from many different people that these two things don't go together? Is there a reason behind this rule, because I have some flat front pants and khakis that are too long, and I'm thinking of putting cuffs on them.

Cuffs are correct with any sort of trousers for men. In my view, they are crucial.

I'd just as soon go out in cuffless pants as go out...um...out....without a pocket square.

To my mind, cuffs are useful for anchoring fabric that drapes. For that reason, I find cuffs wrong on heavy weight cotton twill, such as khakis. The presence or absence of pleats at the waistband is irrelevant. For me, it boils down to: no drape, no cuffs.
